This paper is a discussion of Minoan-Egyptian interaction in the Second Millennium BC, particularly focusing on the nature and, most important / ly, the protagonists of these interconnections, from the 13th to the mid 18th Egyptian Dynasty.

What sounds best? Most important or most importantly?

In American English you would write most importantly. I would re-word the sentence or start a new one. It’s kind of a run on sentence. Furthermore the nature of what? Am I misreading it? Also interconnections might not be the most appropriate word. I might use relations, ties, I would refrain from re-using interactions, though the word works.
